Say my army have 5000 defenders. This gives a bonus.
Now when I do a pillage, the archery fight takes place first. During that pre-fight, say 1 of my defender is killed.
Would this remove the bonus during the malee fight? or do I have to plan for this (and get 5001 defenders)?

Yes it removes the bonus. All the bonuses are calculated and applied on the fly and you can see your army's current bonuses from view army even in the middle of fight.
